Hey I do have some lagging and stuttering issues with my build as well mostly when gaming and its smooth then a little stutter every now and then. Looking through your EFI I don't have the AGPMinjector.kext loaded nor do I have the Apple folder. I am new to this community as well. Do I need the AGPMinjector for proper power management on my 5700?...... In the OS I do not have much stutter or lag its very smooth currently but always stutters in game. Could my graphics card be throttling itself because of heat because I never hear the fans ramp up?. Hopefully someone with some more knowledge can shed some light thank you.

Later I found out how to reproduce stutters — moving app's windows rapidly (every time), open apps and web pages (sometimes) causes same lags. But sound not the only thing lags — picture lags for a moments too. Seems like whole system does.
Also have poor GPU performance (36570 OpenCL / 43325 Metal). So I guess some problem with gpu causes problem with stutters. Some saying that this problem is common for Ryzentoshes, but I can't believe such a talented community still has not solved the problem.

looking through your config plist, I don't see the AGPMinjector kext loaded into the list I see 7 children should be 8. Try pointing to your OC folder again using proper tree.
